I think ultimately we're never going to be privy to the real story on that. I do think that if Yugi's Japanese voice actor was the problem, they could have just done a dub-only release if they really cared about getting it out there. Plus that wouldn't explain why they wouldn't do uncut releases for their other shows, like Shaman King (which did have future volumes solicited, just like Yu-Gi-Oh) or One Piece. shaman-king-volume-34.png (we never got these - also, always found it interesting the title for volume 4 was "Ryu is Possessed," as even the uncut dub retained the localized names, so he would have been called Rio in that)

The fact that they insisted on doing a brand new dub from the ground up for the uncut release is probably what doomed that venture. I mean, I appreciated it at the time, sure, but I can't imagine it was worth it for what was probably a fairly niche video release. Funimation's uncut release for Dragon Ball Z probably should have been the model: just take the existing dub dialogue, warts and all and just do some redubbing as necessary (to either cover for deleted scenes, or when the script was changed for censorship purposes or no longer matches what's on screen). I'd even say swapping out the OST would have been optional, though appreciated, as long as the Japanese version was there. Shaman King in particular featured very few cuts to begin with, so it probably would have been the easiest show of theirs to do that with, but c'est la vie.
